How do I get AutoEncrypt to run in background?

If you want to hide AutoEncrypts windows after you have started it, just hit CMD+H which will hide its window, but it will still do encryption synchronization.

 

If you want to get the window back you can either CMD+Tab until you have selected AutoEncrypt or "right" click on the dock icon (CTRL+click) and select the session you want to show.

 

If you want to automatically start AutoEncrypt when you login, you "right" click on the AutoEncrypt icon in the dock, and choose alternative->open at login.  If you also select Auto Start for an encryption session that session will be loaded and started when you login.
